I experience this on both a new-ish 2017 MBPro with 16 Gb Ram and my older Mac Mini quad-core - only after upgrading them to Mojave. I think the culprit is indeed Messages w iCloud. I have 7.8 Gb of Messages data in iCloud and when I signed out of iCloud and then back in, my whole machine slowed and the fan is spinning.
